To be a bigot is to be intolerant of others beliefs. Many times "bigotry" is seen as bad, but is it ALWAYS bad?

Yes, and yes I think it's a weakness to be intolerant of actual people although it depends what you mean by intolerant.

Being intolerant of bigoted beliefs is usually good... I think I feel a semantics game coming on...

I don't think so. You can try to refrain from bigotry yourself without being intolerant of others. I know this because I had coffee yesterday with a friend who is (sort of) a Buddhist and the compassion and nonjudgmental mindset he has is really impressive and he's soooo smart. Anyway. It made me feel like a bigot in comparison. It's too egotistical.
