Does Lost count? If so, LOST! The character development is top notch and the complexity and completeness of the story line is both captivating and fulfilling (no matter what Bluesteel says!). It had a realism and suspensefulness I've never experienced in a sci-fi before or since. I'm also a big fan of the editing and directing.

If not, I'd probably go with Battlestar.

I'm with Maikuru. I only started Lost a couple months ago, but I'm already halfway through season 4. Pretty intense.

Smallville was pretty good too, though I didnt like the later seasons as much.

Lost? Meh...

I felt like the writers was making stuff up as they went along. It became very confusing as I watched it.

I probably go with Star Trek TNG

Movies, meh I dunno. For me, ~two hours is generally not enough time to develop a setting, characters, introduce conflict, and conclude a story.

As for TV shows, Firefly and seasons 1-7 of Stargate SG-1 stand at the top.

Planetes. It's a fairly unknown sci-fi anime that I think is even better than Cowboy Bebop. It starts with a modest premise - in the future space debris is a huge problem for humanity's expansion into space. The series begins by revolving around the lives of people who's job it is to clear debris. It evolves throughout the series from a top quality slice-of-life-ish drama into an epic political thriller involving terrorism, international politics, capitalism and philosophy.

It's also hard sci-fi (the creators interviewed members of NASA) so all the science is spot on.
